I second Deuce's answer. This will solve your problem.
Copy the files/pictures you want to save to CD.
Then FDISK the drive if necessary (You may not have to do this to use the restore disk) but I would recommend it anyway.
Finally run the system restore disk.
To answer your question. Yes program files can be backed up but why? You only need to backup what you want to save. Program files mostly consist of files needed by the various programs installed on your computer which are needed to run programs. They will be reinstalled clean when the system restore disk is run, however, if you added any programs you will have to reinstall them.
There are other things you might want to save like email, address books, internet explorer bookmarks or contact lists. Just some things to think about.
