Default Adding a converter without changing chip program

I have a JMS chip custom tuned for my car. I recently installed a 2500 stall converter to my car but haven't changed the chips program to include the new converter. Does anyone know if this will affect the way the car drives...

Why I ask is that it's running a lot slower now.
