Installing headers and x-pipe generally shouldn't cause any extra vibrations. Is it because the engine is running rough after the install? It's possible that the driver's side header is touching the steering shaft and causing part of it. The X-pipe does hang from the tranny cross member too and it's all connected to the motor, so it sounds like all of it could be from the engine running rough now.
