Well, this probably won't help a whole lot but start with a few things. Vary your shifting rpms. Try hard and soft shifts - slow and fast. A while ago I had some issues with the 1st to 2nd shift. It was grinding a tad (seemed to be worse when it was cold). I changed the fluid and it seemed to be better. For whatever reason it hardly seems to do it now. I guess my point is if it continues through all conditions you can at least have some info to give the Ford guys for warranty work ( I assume it's under warranty being a 2000).
