You actually have lots of good choices for springs. But you really don't wont to go any lower then 1.25". Mustangs do a good impression of being a lot higher then they really are.

Steeda Sports or Eibachs are both good quality springs that will lower your car the right amount. I've gone though all sorts of suspension combos, and basically both will feel stiffer then stock, but not uncomfortable by any means. You have to be careful around speed bumps and similar, but with a 1.25" you will be able to clear most urban obstacles with out much trouble.

If you're looking for springs that mount in the stock positions (not coilovers), I would recommend H&R. They generally offer 4 levels of stiffness and lowering for each model of Mustang. Since they are progressive, they ride better than many specific rate sets, but they stiffen up nicely when you get into corners.
As far as how much to lower the car, it's not necessarily bad to lower it more than 1", but if you do you will need caster/camber plates and possibly a bumpsteer kit to maintain good geometry.

I installed Steeda sport springs and BBK CC plates on my 00 GT. It does ride rougher and seems to be a little bit more noisy in the interior but it handles alot better. Curves that I would only try at about 60mph w/stock springs now 70mph seems easy. I couldn't ask for better.
