5.4 engine swap questions

okay here are a few questions first will i run into fitment issues with a 5.4liter double overhead engine into a 99 to 2004 gt/cobra.
secound intake manifolds looking for some way that would look good and function great . planing forced induction in form twin turbos along with two stages of nitrous should i be expecting hood closing problums as well im planning the car all the way out before i spend any more money makeing a car to go kill the ricers in looks speed power and coolness
