Talking Whats the Difference?

What is the main difference between the 96-98 sohc engine and the newer 4.6l sohc engine found in the 99 and up GT's besides more horsepower. The reason I'm asking is because I have a 96 GT and I'm thinking about swapping my engine for the newer more powerful motor (if possible). I was wondering what the experts had to say about this.
