Default M5OD Tranny help needed

I have lost 1st and 2nd gear in my f-150. It is the Mazda M5OD tranny. I pulled the tranny and took the top cover off. All appears to be well inside, but I am not a tranny expert by any means. I engaged all the syncro's and turned the input shaft each time. Everything seemed to turn as it should. I removed the shifter from the housing, on the top cover on the tranny, and inside where the shift lever seats to control the shift forks, the middle seat for the 3-4 shift fork was off center from the 1-2 and 5-R. If this was causing the problem with 1&2 wouldn't this also cause a problem with 5&R? The seats for 1&2 and 5&R were lined up with each other. All suggestions will be helpful. I have to fix it soon, my stang is on the fritz!
