well the 4.6 is a pretty decent motor 2v or 4v but any motor with lots of boost should at least be disassembled and rebuilt if just rings bearings ect. by being totally stock I mean you havent torn down the engine and so there could be some silly problems come bite you in the but. A simple rebuild with ARP studs and Bolts would ease my mind alot.
for the pistons dished lowers the compression ration flat top are flat, but both could have the same cc. after a good rebuild blue printing the stock short block can take more than the rest of the car. basic port matching of the intake and heads is all that you should need going the blower route. Also how often are you at those high boost high rpm levels ? I rebuild my engine every 2 years I try and do a major recondition every year didnt last year and can really tell right now , I have to pull do rings and bearings and also will replace all the gaskets.
