Now that I have it on the road, I notice bad vibrations,especially during de-acceleration. Do you think that since I possiblly installed the shaft wrong that it could be the problem?
I was also thinking of worn u-joints, unbalanced drive shaft or unbalanced wheels/tires.
If I get the gas pedal in the right spot then it seems to level out.
Any suggestions?

I have never heard that about the input shaft.
I have taken mine out and put back in various times and had no problems. I would look into the easiest stuff first. The tires and wheels. Then look at the driveshaft and u-joints.
Is your harmonic balancer in good shape???
