I had the same problem. If you have the bellhousing already on, then hook up the cable to the fork. Then have someone step on the pedal as you put the trans in. It should pop right in. It did for me. It sound kinda half a$$ed, but it worked and there were no alignment problems when I took it out again.

That way works very good and is easy to do. I had the same issue even though I was sure it was aligned perfect.
