Default cobra upper install

I am putting the finishing touches on a 351W swap. I have a GT-40 Lower and a Cobra upper installed.

On the stock upper there are 2 vaccuum ports in the front of the manifold. one is looped to a vac port on the drivers side and one goes to the charcoal canister (I think).

The Cobra does not have these 2 ports. Do I plug the other ports off? Need to keep the car smog legal as I am in the Army and I never know what Smog Nazi's I'll be dealing with.
