I have the exact same problem with my tranny.  It first started on my old T5 with around 85000 miles on it.  I replaced it myself and then put in a super duty T5.  The problem cambe back soon after.  It also goes away when I very very slightly push in the clutch.  Now I have 150000 miles and its at the point where I know the bearing will come apart soon (sounds like a banshee under your car).  I read somewhere once that its caused by a misalignment in the shaft.  I think it was between the back of the motor and the bell housing.  I don't know about you guys but I think I'll just plop in another T/O bearing from Autozone and live with it for another 60000.
