Post Timing Question

I just had the wife take the 95 GT in for a tune up. Now the car is not running so great. My wife says that the car feels like it's missing. I'm thinking that the guy who did the work adjusted the timing but didn't know about my chip (which plays with the timing). Could that be causing the poor running condition of my poor car?

Idea's?
