Default Mismatched CPU?

Hello,

I have a question I hope someone can answer. First the ride basics 89GT, 331, X cam, GT-40X heads, exhaust, cobra intake, TB, 3:73's, pulleys, etc.
One mod I have done is the CPU. Instead of the A9L I bought fords "cobra computer" set up. You know it has the X3Z CPU 70mm "cobra" MAF and 24lb. injectors. Well, Fords literature says that the parts have been calibrated together, they can't be used separately. Pro-M said that they have there 75mm bullet MAF that works with this CPU, so I bought it. The car ran fine for a long time with the Pro-M but the car hasn't ran right for the last 6 months or so. Best to date 12.8 @108.8 everyone agrees this is off, could it be this MAF?
