Might as well take out the condensor(the round cylinder tube looking at the passenger side firewall). It connects with two tubes to the evaporator core wich is inside the car behind the dash. Be careful not to bend or break the evap core connections cause then it will need replace( a ***** if it starts leaking).
The condensor (tube looking thing)(a $40 part) should be replace anytime you open up the system anyways cause moisture will build up in it and destroy the compressor.

The key is to not let any dirt get in anywhere . Seal the evap core tubes with some rubber caps to keep dirt and moisture out.
Also seal any other open connections that will be reused.
Also it is illegal to release freon into the atmosphere so have a shop remove it.

If you want to remove the compressor from the engine completely you can get an a/c eliminator kit from performance stores.
But, the simplest thing is just to leave it all alone till you are ready to redo the new compressor.
