Intake swap?
I have an 89 LX 5 SPD. It has a hot cam, shorty headers, MSD ignition, 70mm thottle with a spacer. All of the smog junk is removed. The heads have been ported, polished, with a 3angle valve job done on them. Will a cobra upper and lower intake add anything over my stock intake? Is there any diffence in porting or flow with the cobra intake? Simply put, is it worth the time?

If your handy with carbide bits and have the equipment, you can get a stock intake to flow 200cfm - my website has instructions on how to do it and many tech articles on the dyno and track results of doing it. For E7 heads (even ported if they flow ~200cfm), the ported stock intake will make more average power over the idle-6,250rpm band than the Cobra, although it is the next best choice. No need to port a Cobra for stock E7 heads, but your heads may benefit from it as they have been ported.
