Default TFI info

Hey I went to the junkyard and got 2 TFI modules from some old 5.0 lincolns.... i put one in and bam it fired up... now it runs like crap compared to before. I then thought about it and research the TFI numbers and i found that the number e6sf is the lincoln and the mustang e3ef.... A1A is for the 5.0 stick that had better top end and they also had a A2A for the 5.0 auto that produced more torque.... anyway i didnt find any of those at the junkyard and i am stuck with the one for the 89 lincoln 5.0 that i think is messing up my timing.... could it make the car run like crap?? Also does anyone have the e3ef-12A297-A1A TFI module or know how much they are?? THANKS!
