I had a '91 2.3L mustang that did what you're talking about, what happened was one of the ignition coil packs would intermittently fail and run rough and then run good again. After 1 ignition coil and module replacement it ran good for almost a year before it did it again.... I replaced the other coil and it ran fine....until i wrecked it.

Note: just like you described the engine would run on only 2 cylinders. Each coil pack is in charge of 2 cylinders. It is a waste spark system meaning that the other plugs/wires fire on the exhaust stroke, each pack has 2 ignition wires and 2 waste spark wires going to them.

Chances are that you have a coil going out.
