I've seen this before. If the flywheel was not re-surfaced when the clutch was replaced, this can cause this shuddering.

Is your clutch pedal pretty stiff? My '95 was extremely stiff from the factory. If finally destroyed the pressure plate.

I would talk to my mechanic about the flywheel. He should have re-surfaced the plate and replaced the pilot bearing when he did the job.
