stock valve spring ?
 

does it make a difference which end is on the seat? I know that they were marked with paint from the factory, but I cannot remember which end was up.

of course, I am sitting here in my office thinking of this - maybe if I was in the garage I could figure it out...

If they are variable pitch springs (the coils are closer together at one end then they are at the other), the end in which the coils are tighter MUST go against the head. Otherwise, don't sweat it.
