strange noise during acceleration

There is a clicking noise coming from under my car somewhere during acceleration. It's most noticable in first and second gear and sometimes it vibrates the car(sometimes).
I'm trying to figure out what it is but I can't seem to pin point the problem. It's either coming from the clutch or in the tranny itself.
The only problem I know the tranny has for sure is the 2nd gear synchro is gone but that's been bad for awhile now.
It's not really a "hard" clicking but you can definatly hear a noise coming from somewhere.
Any ideas at all what it could be? I was thinking maybe the pressure plate was making the noise but at this point, I'm clueless.
