Opinion #2:
If money is no object, I'd go with the 351. Cobra's are dime a dozen as far as I'm concerned. A mustang that's showing V-6 but hiding 351 under the hood is more my style. I'm not sure, but I thought in 94 Ford started putting the 8.8 in everything. Even if they didn't, a used disc brake 8.8 isn't too hard to come by. You could even keep your V6 wheels if you can get a big enough tire on them to get any bite. I've seen guys running drag radials on the V6 wheels. The only cobra I've ever really envied was the 93 Cobra R. Then look at the 03 Cobra...that's an awful lot of money for all you're getting. Imagine what that kind of money would do to most any mustang GT/LX from 87-98. You wouldn't even need to go 351. A healthy 306 would do you right. 302 parts are much easier/cheaper to come by than 351 parts. Check out ebay sometime and search 'mustang 5.0'. You'll probably be surprised. It's like a swap meet at your fingertips.
