4.6 Cobra Specs ('98) -
DOHC V-8
Valve train: 4 overhead camshafts
Valves 32 (4 per cylinder)
Pistons: Full floating alloy
Connecting Rods sinter forged with fracture split ends
Crankshaft: Forged steel
Cylinder block 6-bolt main
Extras: camshafts are more aggressive, improved oiling system
'98 HP & TQ: 305 HP @ 5,800 rpm, 300 lbs.-ft. of torque @ 4,800 rpm

4.6 Lincoln MVIII Specs ('98) -
Engine: DOHC V-8
Valve train: 4 overhead camshafts
Valves 32 (4 per cylinder) 32 (4 per cylinder)
Pistons: Standard
Connecting Rods: Standard
Crankshaft: Standard
Cylinder block: 6-bolt main
Extras: EEC pin outs are different
'98 HP & TQ: 290 HP @ 5,750 rpm, 295 lbs.-ft. of torque @ 4,500 rpm

Difference in power can mostly be found in heads/intake. Both have dual bore TB, but the MK8 has a longer runner intake vs. the shorter runner of the Cobra.
There is a lot of power to be had in the Mark VIII with a good exhaust and intake setup, and a properly tuned EEC. I'd also throw in some U/D pulleys, 4:10's, and an aftermarket driveshaft.
