You might look for a fuse in the alarm wiring somewhere. Usually will stick out like a sore thumb. My guess is that the car will default to 'run' when that's pulled.

Check that out and see what happens. If it doesn't work, just trace the ignition wiring for the car, and fix any opens/loops in the stock wiring. It will be harder that way, but there's no reason you shouldn't be able to put it back to stock with just that book.
