Sounds like the clutch has something loose. With the transmission in neutral and the clutch out, the input shaft is still spinning. If you put it in gear the input shaft will still spin if the clutch is let out. If it's in gear with the clutch pushed in, nothing should be spinning in the transmission until you start to move, then everything will spin.
Ergo. . .does it vibrate going down the road at 3500 rpm or is it just while sitting still reving with the clutch pushed in? If pushing in the clutch causes it, I'd say the clutch is the culprit.
