Could be as simple as the little plastic rollers that keep the window in the channel. they are cheap plastic, held on by a little wire retainer, and every 65-66 I have ever worked on had broken ones. They are inexpensive, call your favorite Mustang Parts store and order enough to replace all of them, it will probably cost less than $20.
