A couple of years ago I installed a GT-40 crate motor in my stang, it has the B-303 cam. I didn't change anything except the long block; same intake, exhaust and accessories. I had the same idle problem you mentioned.

Clearing the computer and re-adjusting the idle only helped a little bit. Ended up getting an Idle Air Bypass Valve Adjusting Plate. With this I was able to cure the idle problem.

The plate mounts between the throttle body and the IAB valve and has two needle valves. As you open the needles, more air is diverted into the throttle body. With out the plate, the only way to get more air in would be to open the butterfly with the adjusting stop screw but that also increases the movement of the Throttle Position Sensor.

You can get the plate at the Ford Parts Counter, don’t remember the part number but they’ll know what you’re talking about. The plate was originally designed to correct problems in throttle bodies that couldn’t be cleaned and were starving for air.
