THe rattle sound your hearing is probably the release bearing. Seems like most Mustangs have that annouying rattle in the tranny at idle, but I havent seen/experienced any problems that arise from that.
The T-45 has its problems, but the clutch and pressure plate arent regularly one of them.
I would think they replaced the whole clutch assembly when they did the pressure plate, but one should never assume anything.
Is there another dealership you can take your car to? It doesnt have to be the dealership you bought your car from. FORD is real good in comparison to other domestic car manufactures when it comes to warranty stuff.
