Default Tremec 3550 issue

I have a Tremec 3550 that I've finally decided to throw into my cobra. I have bought all of the specified parts for the install, ie: bellhousing, clutch fork, crossmember, and I also bought the Centerforce dual friction clutch set-up. Problem I'm having is that I can get the tranny up into the bellhousing fine but after I get the input shaft into the pilot it stops and I have about a half inch to go. I've tried moving it around, thinking maybe it wasn't in the pilot but I don't think that's not the problem. But, I could be wrong. I even sanded down the insides of the hole in the bellhousing because there was a bit of oxidation from sitting. Anyway, I've tried this about 3 times now and the same result. I get the tranny up and it only goes so far and leaves me about a half inch to 5/8" to worry about still. I have also taken off the bellhousing and fitted it on the tranny just for peace-of-mind purposes and it turned out that the oxidation around the inside of the opening was causing a problem for the base of the input shaft retainer. As I said before, I sanded that away so it's clean now. Slides on and off perfect. Could it be that since I'm doing this myself that I'm possibly misaligning the shaft? This set up worked fine on a project car of mine(`86 GT) that had a 351W. The project was put on the back burner and parted out. The tranny should have no problem fitting on the 302. Any input is appreciated.
