ok, im a little unclear still (you kids talk differently than us older folks) :-)

so when you are experiencing your problem, the motor does not even crank. so it is like you are not even turning the key....right?

what canukracer was talkin about with the clear flood: if you floor the gas pedal while cranking, the puter kills the injector pulse. allows one to clear a flooding.

i would be lookin elsewhere for your problem. you have wet plugs, ergo fuel.

the scanner issue could be an incompatible part from your swap. im not conversant with the incompatible components, but others are. that also happens when a pin has worked loose on the puter harness, but it is rare. i would really check that EEC relay...make sure you have one for a V8.

im kinda lost on the rest. obviously, you need spark, fuel and air. it is likely gonna be something simple. this may sound stupid, but have you tried a jumper battery? the fact that it starts when compression started but not cranked, makes me think it is a battery or cable issue.
