The C6 will fit just fine. When I put mine in I used a new Ford Tranny crossmember. with it slid all the way to the back the trans mount bolts end up the the middle of the slots on the crossmember. You will have to shorten the driveshaft and use the front yoke from the truck with a hybrid ujoint (FRPP from summit for $25).

Everyone will tell you to go with a C4 cause its faster (which it is) but if its a street car where $$ and durability is an issue, the C6 is great. They will take a lot of abuse in stock form. I did the same thing you are doing, got a free working C6 from a truck, put in a 3000 RPM stall converter and a shift kit (as well as a pan with a drain plug and temp gauge sender) and slapped it in. I have very minimal clearance near the pan with the Cleveland swap headers but that won't be an issue with a Windsor.
