Call Ford's Customer Hotline and tell them your concern. Sounds like you are dealing with a dealership that is not willing to try to help fix your problem. Maybe that vibration you are feeling in all the pedals is from the trans mount or engine mounts not being lined up properly. Obviously they had to take the transmission out and maybe when they reinstalled it and torqued everything down, it was not aligned properly.
