Question new exhaust 2001 gt

I'm want to put a set of series 40 flowmaster mufflers on my new 2001 gt. Getting the mufflers put on isn't a problem for me. I was wondering what this was going to do to the car - such as the check engine light issue. Is the check engine light going to come on? I have heard of mil eliminators. If I get the new mufflers and the engine light comes on, then do I need to put the mil eliminators on? If so, then how? I am not familiar with putting the mil eliminators on. I don' t even know where they are supposed to go. I do know that I want some awesome sound and flow from my car. If any one can give me a procedure on how to do this it would be greatly appreciated.
