Default Superchip & code testing

I would like to check the EEC for any error codes on my '95 Cobra. I currently have a superchip installed by the previous owner. My question is, will the Superchip interfer with the code checking or should it be removed?

It shouldn't affect the ability to pull codes, but it may be the cause of some of them.
