Default motor swap

I am taking the 306 out of my 88 lx and putting it in to my 89 gt that has the stock 302 with a cobra computer chip. The reason I am doing this is because I am going to build a ATI Supercharged 347 stroker for my 88 lx. The question that I have about the swap is-- will the computer from the 89 gt work with the new motor, or is it going to screw things up.
