I had the same problem when i first put on my hi-flow cats. When I accelerated in mostly 2nd gear, the car would seem to stall, then pick up and go. Also, shortly after I installed the hi-flows, the check engine light came on for awhile and freaked me out, but then it went off. It doesnt do this anymore, so what i think it was was the computer trying to adjust to the new setup and adjusting timing. Have you recently installed and of your mods? However, i think it may be timing.
