When you did your motor swap, did you go from an old vbelt to a serpentine belt ? If you did you probably have the wrong water pump ... serpentine belts turn the water pump the opposite direction of the old system .. so if you have an older model water pump on a modern system, it may be turing backwards and it won't pump that way.
