If your exaust still runs along the driveshaft and makes a 90` turn towards the door you should be good. I had 2 1/2 side exaust on my 66 with a subrame connector that you can buy from mustangsplus.com or anywhere else. I ended up putting the exaust out the back again for personal reasons (heat and exaust fumes mostly.) Didn't have any interference problems coming out the side though. Good Luck!
How far do the pipes hang down along the driveshaft? You might have to settle for the 2 piece subframe connectors, rather than the one piece.
