I've purchased a few short throw shifters for my cars, and every time the instructions say that they will be louder then stock. And the reason for that is because it removes the rubber boot that's located on the shifter itself and you can hear the sounds the transmission makes. Those sounds are usually normal though. You just can't hear them because of the rubber boot.So maybe your rubber boot was taken off,or the car had a short throw shifter already installed without you knowing it by the previous owner. My shifter makes noise too by the way.
