Unless your flywheel has deep gouges in it, just use some emory cloth to rough it up. Then install it.
When I have a flywheel that has deep gouges, I just replace it. *note* When you resurface a flywheel you lose thickness. This can cause problems if you don't shim the wheel correctly. The material lost has to be made up somewhere.
