I had a problem similar to yours and it turned out to be some bad grounds. Are you noticing any sort of electrical disturbances in the car? The fuel pump fluctuating, gauges slowly bobbing, power dimming and then coming back. It was this simple problem that took me quite some time to figure out. I did not have enough SOLID grounds for the block and battery in the trunk.
