Do you have a local Mustang message board where you could search for info about the shop, or do you know any folks with motors they have built? If they don't have a proven track record building modulars then you could be setting yourself up to pay way too much and possibly have problems. Sometimes it's better to just buy a built shortblock from a reputable place that builds and sells them all day.
It sounds like you aren't planning on forced induction initially so you should be fine with your stock injectors and just getting a tune. Even with all the bolt-ons you're not going to make a whole lot of power N/A unless you want to spent a ton of money on headwork, custom cams, and you'd also need to run extremely high compression that's not going to be friendly for pump gas.
Bang for the buck you'd be much better off just getting a built shortblock, blower or turbo kit and the supporting fuel mods and then adding boost or bolt-ons as you go if you get bored of your power level.
