EGR is completely seperate from the Thermactor pump. I would just pull the pump and plug the thermactor wholes in the back of your heads. And pull of your thermactor lines on the passenger side of the car. If you plug all of the other vacuum holes that will be open, your EGR will still work properly. But, like I said, they are completely seperate.
