The way the warranty system works pretty much every single mod has the chance of voiding your warranty (even your K&N). However, if the dealership cannot prove that your modification was the direct cause of the problem, the warranty remains intact. As for removing your silencer, I have seen dyno sheets that show a consistant gain of 2-3 "free" rwhp (but that doesn't mean all cars will gain from removing it). It is located exactly where Mustang92 described, just remove the airbox surrounding your K&N, and pull out the big rubber snorkel. If you don't like it you can always just put it back.
As for other mods, you might want to start with the common "problem" areas like the stock H-pipe, gears, and shifter. If you want a better sound slap on a catback as well. My suggestions for the above replacements are (in order of appearance): Bassani or BBK X/H-pipe, FRPP 3.73's, Steeda Tri-ax, and Magnaflow/pack catback...
