Question Rebuilding a T5 - Need advice before we begin.

My T5 went south on me. I'm guessing I need a new input shaft, bearings, etc. Here are the questions I have...

1. I was told by a friend that you have to use indicators to get the input shaft lined up properly when reinstalling. WTF is that all about?? =P

2. What is involved in resurfacing the flywheel? I am a machinist and could probably do a better job than any machine shop around here. I just need to know what part of the flywheel needs to be machined and how much.

3. Are there any things that the average engine builder needs to know before tackling his first T5 rebuild? We plan on having a manual available so that should help solve most problems.

Thanks a bunch for any enlightenment you can offer.
